You can automatically generate a multilayer clip using the multi-assemble options in the EDL module. You can load multiple EDLs and assign each EDL to a layer before assembly. See Importing EDL Files.

You can also create multilayer clips by importing AAF or FCP files from third-party applications. See Importing AAF Files and Importing Final Cut Pro XML.
